I've got a spare (manual) key as well as the normal push button key. If I lock the door and set the alarm and open the door manually with the other key this sets off the alarm. Fair enough you might think. How do I turn off the alarm? If I put the key the key into the ignition this does nothing.
I'm thinking of a scenario where I lose the main key and have only the manual key.

Try starting the engine or at least turning the ignition to pos 2. It shouldn't sound after ign off.
Then, if I remember correctly, if it's manually locked and then unlocked the alarm won't sound.
If I also remember correctly for a RAV4.2, there should be 3 keys. Two identical with remote and the valet (manual) key.
Remote heads can be purchased and blades can be cut. Transponder and remote can be programmed by starting with a sequence of key inserts/removal and driver's door open and closing. Google is your friend for the exact procedure.

I got a fully working push button key for our Honda Jazz cut at Timpsons. Can’t remember the price now but it wasn’t cheap but much cheaper than The Honda dealer.

It is identical to the original Honda key which they copied. It has 2 buttons to lock and unlock the doors and set the alarm. If you don’t use the buttons you can lock and unlock the door without setting the alarm. It will of course start the car.

The key I bought was a blank with an empty shell into which I inserted the transponder of the old (tatty) key. The key blank was then cut at a local locksmith. I could open and lock the door with just the cut key but not start the engine, I had to insert the transponder for that after which it worked just like the original Transponder key. You seem to be saying that you got a fully working key with Transponder from Timpsons?

That is exactly what I am saying. We only had one key (not I’deal) and I took that to Timsons who copied it exactly.

I know the 'key' part is easily obtainable but did Timpsons supply the 'transponder' part of the key? I mean the part that fits into the key and 'remotely' electronically operates the doors? I thought these were only obtainable from a proper Toyota dealer (I think they cost about £100-130) and you then had to 'code' the key yourself.

Yes everything came from Timpsons
I used their kiosk at Sainsbury’s in Bamber Bridge Preston but if you check out their website it will tell you what services are at each site as not all of them do the electronic bits but most of them cut keys and of course shoe repairs. From memory it cost me £200 or thereabouts.

Yes it was a bit pricey but this is a Honda Jazz and when I phoned the dealer I could here him laughing as he said that will be £390. Don’t suppose Toyota will be any cheaper.
